Well yes if you turned both the Navigation and Anchor switches on you would double feed the Anchor light but who would do that in an either or scenario ?
Also in your diagram you wrote "Up is off for both switches" but that is not how you drew the Anchor switch. Up is on in your diagram.

I have not done this but if I understand this your bow and stern lights are both on for navigation and only the stern light for anchor. If this is correct then run the switched side of the navigation switch to both fore and aft lights. Then wire the switched side of the anchor switch to just the aft...

If you buy a used one then you need to make sure that the standoffs will hit your spray rail. If not then you may have to re-drill and re-locate. I used Klean Strip. It is a gel and stays in place pretty well. It may take multiple applications to get down to bare wood. You can apply it with a cheap chip brush. Only stroke in one direction. CPES does not have to dry between coats but does need to be dry to the touch before applying barrier coat primer (24 to 48 hrs). Famowood is for screw holes. It sounds like you don't have time to do everything described above in your break period.
If so then can you get to the point where you are ready for bronze paint ?

There is also the golf tee method. Not everyone is aware that golf tees are made from hardwood. I keep a bag of unpainted tees on my workbench. You just tap the tee into the hole and then trim it flush and either re-drill or just put a new screw in.

If you mount the electric pump low in the boat away from the engine then it cannot leak on anything hot and ignite. That is good. Jim has a good point on the fumes though. In a car the fuel leaks it drips out on the ground. As long as you cut a hole in the bottom under the pump you should be okay 8)...

I would isolate the problem more before taking the generator out. It is not difficult.
Using a voltage meter check the output of the generator, output of the regulator and both sides of the meter.
When I goes to zero volts then you have isolated the problem.
